I have left a car in the South Lake parking lot for a week, twice, Ditto--actually, in recent years, it was South Lake once, and North Lake once. I don't think the issue is so much safety for cars at the TH, as where to leave the car if you want to use transit to avoid driving to the TH (or if you are going one-way)--or if you are not driving at all, in which case, no car to park Probably the people for whom this is the best news (the shuttle, I mean) are the through-hikers, who can now get from the TH to town for resupply without hitch-hiking.

I've left cars all over the trail heads (mostly east side of Sierra) and never have had a problem - except remembering where we parked at Kearsarge - a zoo.
But it may someday catch up with me. One thing about parking in bear country, you get used to leaving nothing in sight (NOTHING!).
If going in at South/North Lake with a touch of paranoia check in with Parchers Resort just a mile down from South Lake. He might also arrange for transportation from North to South - both ways. $20 worked. I don't know if there is cell coverage. Would be handy. If you are not there on time he keeps the deposit.

In the 'good ol' days' Windumunda hotel (now closed) used to provide transportation up and down the hill to Kearsarge. They used to have a telephone number for starving PCT/JMT hikers. You might check around Independence if you are in need.
